I was informed from a site that I am on their short list. I also realized that one of my doctoral colleagues is on the short list as well. When they call my references, who overlap with my colleague's references of course, would the references' opinions on me and him influence a lot the search committee's decision for the finalists?

This probably isn't all that uncommon. Most programs will have a few people on the market in any given year and many will be applying to the same places. I had a phone interview at the same place as a fellow student, and was on the same VAP short-list as another person in my program as well. Obviously the letters will matter, but I suspect the writers have enough unique positive things to say about you and the other student that they'll be equally strong and distinct.
