The Dean is a special person, so do we still call him by his/her first name in conversation and in thank you notes? Is Dean XYZ too formal for a thank you note?

not for a thank you. In person I would use the title the first time and let the dean explain how you should address her/him. Its polite.
I think it's safe to always go formal with a dean and with other college/university higher ups. You'll learn the formality if/when you get a position. At my present college, I'm on a first-name basis with my dean. At a previous school I worked for, if anyone dared call the dean by his first name, you'd be corrected on the spot. Play it safe.
Every meeting I have every had with a Dean has gone as follows…
Me: Hi Dean Wormer. Great to meet you.
Dean Wormer: Please call me Vernon.
End of story.
Don't over think basic social interactions or you will come off as a weirdo.
